There are 3, maybe 4 different layouts I use for cities.
1. All-rounder/research City.
This is always my starting city, it has 1 of almost every building which will help you get the early quests done, and also allow all research.
Buildings: Market, Temple (JUNO), University, Academy, Warehouse, plaza, ampi, (1) Barracks, (1)Stable, (1)Workshop, rest cottages.
2. Sest Farm
Buildings:Warehouse, Temple (JUNO), Market, University, plaza(optional) rest cottages.
I personally choose to put a plaza here as it gives me an increase of heroes that can be on expedition at a time. Since there is no academy here troops won't get the academy bonuses if you launch from this city. I generally use it for launching dummies or farming low lvl WSCs.
This city serves to increase your sesterces production. The goal is to get a high a population as possible and put a hero with high sway there. It will also serve to produce a fair amount of resources, to help fuel your military cities.
3. Military City
Buildings: Warehouse, Plaza, Tempe (MINERVA), University, Academy, ~9+ Cottages, ~10+ military buildings.
(Obviously start out with fewer military buildings and then build more as your city expands.)
This is up to you really. I build 9 or 10 cottages by the end, so that there is enough husbandry jobs and population to support the troops made here.
As for which military buildings you build, that is up to you and what you want. I'm experimenting with a "stable city" atm that has 7 stables, and I plan to add more when I expand the city. If you're more into PVP though, you'll probably want to end up with some workshops and Barracks as well as the stables, so you can make onags and principes.
4. Mobile/War City (depends on your play style)
This is basically just a sest farm except with an adacemy. The other difference is that ALL jobs here are husbandry jobs (planning ahead helps). The goal is to be able to station most (if not all) of your army here without them starving. At the start of the game it doesn't matter too much, but by the end you'll want to have 10 lvl 10 lakes seized for this city, tax set as low as 3% or 4%, and 100% of your population working on husbandry jobs. This is for when your prestige gets into the "several million" range though. In the end, it means you can use your "mover" items on this city and get closer to your enemies, whilst your other cities can stay close together.

TAX: Leaving tax at 50% will maximize sest gain. You may want to lower it in order to increase resource production depending on your situation.

1. Research City
2. Research City That I transform into a war city later on
3. Sest Farm

From that point, I only make a military city if I know I can afford to keep it running. If you can farm high level wilds for a little while each day, that'll give you loads of resources so keep them going, but if you can't, then just make another sest farm until you have enough spare res to keep another military city going.
